Browsing large BAM files

gFeatBrowser automatically loads Gb Bam files with a 10% sampling rate. You can change this rate, depending on your machine performances, and accelerate browsing by selecting Optimize "Speed" option if your machine has enough RAM.

The video below illustrates those functionnalities with a 6Gb bam file.

Real time browsing 6Gb Bam file

Create new project and add track from file :

  • Click "Projects" tab
  • Click on "New" button, type new project name + 'Enter'
  • Click on "Tracks" tab
  • Click on "New from file" button and select file(s) to open

Browse BAM track :

  • Zoom in / out with mouse wheel when hovering tracks
  • or use zoom box by clicking each bound
  • Switch between Full, Squish and Dense modes from track's menu bar
  • Show / hide bases and SNP's qualities from track's menu bar
  • Adapt track's vertical zoom level with mouse wheel when hovering track's left margin
  • Clip / Unclip bam reads by clicking "Clip" button in track's menu bar
  • Show insertions by unclicking "Align" button in track's menu bar (Squish & Full modes only)
  • Show / hide perfect match reads by clicking "Show full matches" button in track's menu bar
  • Show / hide view infos by clicking "Show infos" button in track's menu bar
  • Change downsampling Bam file loading rate from 1 to 100% :
    "Datasets" tab / Select track in list / Downsampling list / "Reload button"
  • Speed up browsing if you have more than 2Gb Ram :
    "Datasets" tab / Select track in list / Optimise "Speed" in list / "Reload" button
